To use a tool that is not available as a graphical tool.
To speed up analysis - you can write all the commands in a script (i.e. a list of commands that are executed by a certain program), and repeat them automatically by running the script.
To customise your analyses - you can install a batch of tools that you need.
To connect to other computers elsewhere, such as HPC or cloud computers.
